Das Museum wurde im denkmalgeschützten historischen Kaispeicher B eingerichtet, der in den Jahren 1878/79, noch vor der Einrichtung des Freihafens und etwa zehn Jahre vor dem Bau der Speicherstadt im Stil der Backsteingotik entstand und das älteste erhaltene Speicherbauwerk Hamburgs ist.
